There are three guest houses affiliated with Columbia that are very convenient to campus, have nice clean rooms, and are relatively affordable (all are around $135/night):

There are countless hotels in the neighborhood. A few we recommend:
Aloft Harlem - about a 10-15 minute walk east of Columbia, a hip hotel on the north end of the Frederick Douglas Boulevard restaurant row, often has good deals
The Excelsior - a classic New York hotel, small but luxurious rooms, right next to the Natural History Museum and Central Park, a short taxi ride away from Columbia
Marrakech Hotel - affordable, basic rooms, with a Moroccan theme
There are many cheap hotels or hostels in the neighborhood as well:
Morningside Inn - newly opened hotel, looks quite decent, and very good price
Hostelling International New York - a very large hostel in a beautiful building about ten blocks south of campus, it has a handful of single rooms, and very affordable dorm rooms
Jazz on the Park Hostel - another large hostel, also about ten blocks away, a little more of a backpacker party hostel
